This was actually a bug, and I'm glad you caught it. It was an issue with epic gems being used and not resetting for additional sims. When I looked at your sim file, I noticed it put a "25int_20haste" on your pants and then a "25int_25crit" on your feet. It should have put "25int_25haste" on your pants and then "20int_20haste" on your boots. I have hopefully fixed this issue since then. :)

You are correct. Currently, gems are put into sockets just top to bottom (whichever item comes first), I'm sure I will eventually get around to suggesting which pieces to put them in.
As for the yellow socket -- when the program goes through your gear, it decides whether or not to go for the socket bonuses. If it doesn't meet a requirement, it pretends that it's a red socket instead (with no socket bonus).
Currently, it makes these decisions before seeing what haste cap you can reach. This seems to be an issue because using those "undesirable" slots for extra haste might end up bringing you to your next haste point (as seen in your sim).

The top section of each SIMBOT Breakdown is currently just fun facts about what you need and what you have. It is not the stats you end up with at the end of the final sim. The only part that matters is the "Reforging, Gemming, Enchants" and the "Summary". I can see how this may be misleading and I will eventually get to changing what/how information is displayed.

The "Force Epic Gems" option forces the program to pretend you have all epic gems for sims AFTER your "Current DPS" sim. If this is not checked, it looks at how many epic gems you currently have (matches colors) and tries to match it for each sim.
